If it is the drivers license points you want to know, there`s no way to check online.You have to go to the nearest police station（警察署 、交番、駐在所）or the Japan Safe Driving Center(自動車安全運転センター）, and fill out a paper(累積点数等証明書)which will cost you 630yen, and the notice will come in about one to two weeks.
I was looking it up myself and found that there is an app for JSDC where you can apply online by reading your Driving license. Not tried it yet though. Let me know if it works for you.
