You don’t need that visa in your passport as long as you have your zairiu card, so that’s not an issue. Just go to the police station (not koban) and report the loss. With the paper from them, you go to the embassy of your home country and get a new passport issued.
A visa is only used to get you in the country.
Your zairyu card shows your status of residence.
You don’t need to replace your visa in the passport. Just start going through the steps to replace your passport.
The visa is your entry to the country only, you can’t lose that. The processing for US passports is (in my experience) extremely fast so once you apply, it should only take a week or two to get another passport.
Go to US embassy and sort out a new one. You’ll likely be issued papers you can use temporarily
You have to make the report first with the Japanese police, and then start the process. I would go ahead and try to make an appointment at the embassy right away. It might take a while.
