Hi, sorry if this has been asked multiple times.
So I’m coming to Japan with a student visa. If I fly to Japan and have a transfer within Japan – say my final destination is Tokyo but I will transfer in Osaka – will I have to go through all of the immigration procedures in Osaka or Tokyo? Am I going to have a problem with this kind of a connecting flight and should just get a direct flight instead? How do these things work?

You go through immigration at the point where you enter the country, so if you first enter in Osaka you’ll do immigration there before boarding your domestic flight. So make sure you’ve budgeted enough time for that with your transfer.
If direct to Tokyo is an option I’d take it.
