I’m currently a resident of Japan but back in my home country UK. I have my re-entry permit in my passport but I need to get a new passport as mine is full. Obviously the new passport will not have the re-entry permit but if I hold onto the old passport to show them at immigration will there be any problems? Or is there some paperwork I need to do before getting to the airport? Can’t see to find an answer online so any advice would be appreciated

I would bring my old passport and present my zairyu card when I return.

Just bring both passports (make sure the re-entry permit is still in the old one). And you can have the re-entry permit transferred to the new passport if it still has life in it.
