Everywhere. It’s eaten with curry, so look for the packs of curry condiments. Usually near the kimchi. If you’re used to them being in glass jars, they’re sold in plastic bags/pouches here which is why you might have overlooked them.

But, if you are talking about proper pickled onions, picked in malt vinegar with spices (just like nan used to make), then you are out of luck. I have never seen them here in all my years. You would need to make them yourself.
I can’t say for certain if they’ll have them, but western-style pickled vegetables can new found at liquor stores such as Liquor Mountain, Yamaya, and any other fancy liquor store. Your next bet would be a Kaldi or other import store like Jupiter.
Doesn’t rakyo count as pickled onion?
Do you mean baby onions in vinegar? You might try Jupiter. They have a decent amount of jarred foods and might sell it.
You ‘might’ find some in Nissin in Higashiazabu. But pickling it yourself isn’t too difficult.
I pickled my own eggs because I missed them so much.
