So I might have messed up and started working at what is considered to be a bar while on a student Visa.
I know that I need to consult with my boss about this to see if maybe it’s not as bad as I think (maybe it’s not registered as what’s illegal per national guidelines or something like that)
My questions are:
1. If it’s truly illegal, how fucked am I?
2. What should I ask my boss?

If it is illegal, stop and don’t mention it. Nobody will care.
Is the business registered as a bar (under the Businesses Affecting Public Morals Regulation Law aka 風営法) or is it registered as a restaurant? If it’s a restaurant, you’re fine – and most “bars” are registered this way.
If it’s an actual bar, then quit, and find a different job. Immigration doesn’t know from your tax slip what kind of business it was, and if it comes up, you quit as soon as you realised you were working illegally. It happens a lot, as many students aren’t fully informed, and the only time anything really comes of it is when people are caught in a raid or clearly violating the law (working as hostesses or in massage shops etc.)
