Brief summary;
I was offered a job in Tokyo, started CeO forms and handed them into the embassy. During the pandemic last year the company asked me to put it through as a special request (basically meaning it gets done faster by the embassy).
As we know everything was put on hold until this month, including my forms.
Monday I got a call from the embassy saying that I have two options;
1 – do a new application which can be done in a week.
2- wait for my current application (but it has no ETA).
I infomed my company by email and they said they have filled the position last month!!
So this is understandably a very frustrating situation to not be told about the job as I could have been looking elsewhere since.
My question is; Do i apply for new jobs with the hope of getting one asap, or potentially allow my current visa to get processed and go to Tokyo with a valid visa, but no job, and start looking when I land?

Why were you not in regular contact with a job you were going to relocate for and were waiting on a visa for??
If you have no job offer, you have no COE. No COE, no visa.
I mean seriously? You withdraw your application because you no longer have a valid job.
Your visa would also not be valid. You would be committing immigration fraud.
So go find a new job, and start the application over again.

And also COEs we’re never on hold and your could’ve gotten them.
If you had COE and offer signed company would not back out. Same as it did not back out for 200,000 other workers

Heh, tough luck, but it happens all the time. You can walk away from a signed offer, the company can do the same. Especially with all the uncertainty caused by COVID, I’d not be surprised if they found someone local or even an internal transfer to fill your position.
The company most likely have been looking for an alternative for a while. They kept the OP on the back burner in case the other person didn’t work out.
Your… question is whether to commit immigration fraud or not?
Don’t.
Plenty of jobs out here with high demand for workers as the flood gates are starting to open again. It’ll happen, just stay focused. Good luck in your search.

When you pick it up you’ll be asked to sign a statement that nothing material has changed about the circumstances. You’ll need to lie if you want a visa, which isn’t a great idea.
