  1. For one of the open days as it seems you really like theme parks drop down to Yokohama Cosmo World (free entry). Visit the Ramen Cup Museum and China Town. It’s only about a 30 min train ride from Shinjuku to Yokohama or where ever you happen to be roughly. I also think Enoshima and Kamakura together would be worth a day trip. The view from the top of Enoshma is beautiful.

Hakone (hot spring town) would be worth a overnight stay after the Mount Fuji day trip as they’re relatively close. Maybe do this in the middle of the trip instead to relax and take a breather.

Hanayashiki Amusement Park is meant for little kids so your middle schooler might not like it and be extremely bored. But lots to do around that area for him cool shops and street food.

  2. Will be miserable at Disney sea and Disney. Bring UV umbrellas for everyone. Water bottles will be in vending machines and are hard to find so when you find one, buy many. Fast passes are a must

  3. Yes definitely rest up before Disney as it’s starting to get hot and humid now.
Also consider that school in japan is out for summer around the third week of July.
If your coming from the US jet lag will set in the afternoon evening so anything after that should be considered an option with kids.
