Not in Tokyo but Atami is an amazing area to dive and not to far.
With the bonus of Onsen and really nice spots to get food and warm up.
Hachijojima is great to snorkel! Technically Tokyo!

Closest place without floating turds is probably the south of Izu – Kawazu downwards.
Ooshima is nice and not as far as the other islands
Might need a car and not sure of snorkeling is available since I’ve only done scuba, but snorkeling is often nearby in general:
Hatsushima, but plan for an early lunch and early return. All the restaurants close at like 1330 and the last ferry back to Atami is 1730 or thereabouts. Easy-ish public transit access.
Miyakejima – will take a 5-hour ferry to get there but worth it. There are rental bicycles available if you can’t drive.
Ose beach in Izu – definitely need a car. I got my scuba cert there and I’m pretty sure they had snorkeling in one section. A lot of sunken objects in the bay. It’s basically a scuba theme park.
