Take NEX or Airport Limousine
(will have a big suitcase so Id prefer to use NEX and Yamato luggage transfer but I heard it can take 3 days to arrive)
Day 1:

Walk around Harajuku
Snacks in Harajuku or Reissue cafe
Dinner @ Katsu Midori
Shibuya Sky @7p
Day 2:
DisneySea
Day 3:
Morning train to Kyoto
Check in @ Kyoto Granbell
Nishiki Market (snacks + souvenirs)
Lunch @ Ain Soph Journey
Stroll through Ninenzaka + Ichinenzaka
Fushimi Inari around sunset (6:30)
Day 4:
Train to Nara
Feed bowing deer in morning
Nakatanidou mochi shop
Train to Osaka for lunch
Dontonbori, explore other areas of Osaka
Dinner somewhere
Evening train back to Kyoto
Day 5:
Breakfast @ Veg Out
Arashiyama Bamboo Park
Iwatayama Monkey Park to feed monkeys
“Sagano Romantic Railway” (not sure if this is worth or how to get there)
Hozugawa boat tour (if reopened)

I assume you’re vegan. Since you’re going to Kyoto, I’d highly recommend Tosuiro, especially if you can reserve a private room. Amazing tofu place, very classy, but not stuffy. Expensive by Japanese standards, but well worth it.

We are not vegan, just vegetarian, but neither my daughter nor I were super impressed with Engine Ramen. Soy milk ramen is very much a specific taste, she found it too rich, I found it disappointing because it was just not as good at the closed Proverbs 9:13. We both loved Uzu (we went to the one at TeamLab Planets) and my daughter would live at T’s in Tokyo if she could.
She also hated 2Foods. I know they mostly have good reviews on Happy Cow, but figured I would throw that out there.
We both really enjoyed Mumokuteki in Kyoto. The desserts were so delicious, we talked about the Tiramasu Parfait for a few days. I would go there over Engine.
Please don’t do the Go Karts in Tokyo. They’re dangerous and no one will be smiling or waving at you or taking your picture. They are pretty roundly hated by people who live in Tokyo.
Seeing as you’re vegan you might want to steer from Mipigs cafe. Plenty of reports in this subreddit that a lot of these animal cafes appear to be unethical, the animals look stressed and are killed when they outlive their usefulness.
