Hello! Long story short, I had a gap semester in-between my undergrad and grad school in Japan which I spent abroad, as on paper I had to redo my student visa anyways due to these circumstances. Currently, my real estate agent is looking for apartments and there are some options available, but some have already been taken by Japanese customers (who were given priority). Thus, just to be sure, I would like to make some precautions and have a scenario planned for my arrival if no apartments would be available by the time I come back to Tokyo (in 2 weeks). What short-term lease apartment chains would you recommend? My requirements would be for the place to just be available for a 1 month rent, furnished, and with the option of registering it as my address in my zairyu card. Thanks in advance!

Last I had this problem, it was cheaper to talk to a nearby hotel to arrange a month stay. Most pre-furnished apartments wanted a huge non-refundable deposit, a LOT of them wanted minimum 3-6 months stay – I understand, since it’s annoying to move things in/out, etc.
leopalace for example would end up something like ~300k jpy just to move in for a month, local hotel agreed for around ~100k.
The last part about registering as an address tho… I guess you could…
When I moved here, I spent the first two months at Bamboo House Nippori. Very basic, and thin walls, but close to Nippori station, so it’s easy to get around from there, and quite affordable (IIRC, it was 8万 rent, 3万 deposit, 1.5万 cleaning fee at the end), and you can register and receive mail with no issues there.
