I went with kids similar age and they really enjoyed Art Aquarium.
If you are in Odaiba we also enjoyed the Kawasaki Robostage (free, and has a VR ride, total time spent maybe 20-30 min), the Trick Art Museum (a little cheesy but also fun, maybe 45-60 minutes) and SEGA Joypolis (video arcade and VR games). We also spent a few hours at Miraikan Science Museum just a few stops from Odaiba.
Osaka Kaiyukan Aquarium was also pretty cool for kids, but looks like you might not have space for that, it’s at least a half day.
