As long as your online degree is from an accredited university, it’s ok with immigration. The problem is that it is tricky to determine if an online university is considered legit by immigration (since Japanese Immigration doesn’t publish their secret list of “accredited” bachelor’s programs).
For US universities, accreditation is [complex](https://educationusa.state.gov/understanding-us-accreditation) and counter-intuitive. That is, state accredited universities are generally fine but online schools claiming to be “nationally” accredited are often very dubious. Check US online universities against this list of [accredited schools](https://ope.ed.gov/dapip/#/home).
