Monday late afternoon I will go back to Yokohama by car from a trip in Shizuoka prefecture, as it is a national holiday I believe it will be busy. I was planning to take the highway, but I wonder if it would make more sense to take national / prefectural roads? Are those roads taken during traffic jam?

it will probably be pretty bad regardless, but free road would definitely be more congested than highway since it’s paid and all that.
If the highway is busy, the free ways are even worse in my experience.
I’d take the highway if I were you, just schedule twice more time than whatever is the average time it takes without traffic.
Road 246 and Nr.1 will be bad and very slow, Tomei will be slower than usual too but you don’t have People going for Mc Donald.
Just chill in Shizuoka, have dinner there and start late. If you target an arrival around 10PM, there should not be much traffic.
