I don’t think the JR pass is worth it, especially with the price increase. I did a similar trip last week. Started in Tokyo, took the bullet train to Kyoto, train to Osaka, and flew out of KIX.
You can save about 1000 yen on the Kyoto to KIX train ride by booking a one way in advance. Here’s the link:

enter all the planned train journeys and from the calculation you will figure out for yourself whether it is worth it or not
No pass, even before price increase it would be roughly twice the price of your shinkansen use. Or just casually including Nara in the middle of a day with a bunch of Osaka things.
I did not read the detail pass the first few days and day 2 is just like 2-3 days worth of stuff then some things are really close to things you listed on other days… in general kind of seems all over the place.
