I added 2500円 to my Suica using my Amex in apple wallet (as I have done before), but this time I got this error message and no money was added:

My card was charged though (status: approved). Will JR East eventually refund me?

You did the right thing contacting us on Reddit
Call your card company and ask them. A month ago I was charged twice when buying clothes at Aoki and they refunded me, but it took a few weeks.
Typically will bounce back to your card as it has no destination anymore. Card statuses can be confusing and misleading.
If you don’t want to make any long calls yet (as they’ll likely just tell you to wait xx business days to see it bounce back and level out) then I’d suggest waiting and keeping an eye on your card statement.
Have had a similar thing happen to me but it was a domestic flight lol. It showed it went through on my end but not on their end.
In the end the money returned as it had no destination.
(I did the long call as well, was not worth it. Just had to wait either way lol)
