I wish you luck, Christians in Japan are lovely people, truly, but they are highly conservative, with a very toxic way of thinking.
When trying to do Aikido after starting in my home country, I had recommendations on where to go to keep in the same branch of Aikido.
It’s a bit far fetched, but if you know denominations that are friendly abroad, they might have a branch or know similar minded branches they could recommend in Japan.
While I haven’t attended, I think you’re looking for the [United Church of Christ in Japan](https://en.wikipedia.org/wiki/United_Church_of_Christ_in_Japan?wprov=sfla1). They allow gay clergy.
I’ve noticed rainbow flags, etc., at several of their churches in Shibuya and Setagaya wards while running by. A quick Google Maps search should turn up several.
I can’t speak to whether any branches in Tokyo have services in English.

Are you looking for a Japanese church ?
I’m catholic so not Protestant but I’m a member of a community in Tokyo that’s for my personal country people, so the mass, etc is in my own language. I can only tell for my community, but there is no segregation, jokes, or any judgement on gay people. We’re treating each other with respect as children of God and that’s the only thing that matters.
So you might have more chance looking for English speaking communities or community from where you’re coming from. Once again, only talking about Catholics, but I’ve attended a few Filipino masses and everybody there were super nice and appeared to me as open minded and supportive.

From personal experience, Tokyo Baptist Church in the Shibuya Daikanyama area is very inclusive.
