Yamanote-sen, never more than 30 minutes or so from where you want to be. It’s BYOB though and there is a seat charge of ¥190 per person.
Search for 個室 on the various sites like 食べログ
Uotami is an izakaya that has private room seating.

Mysterious bar in Shinjuku.
Shisha bars just about everywhere if smoke is not a problem. Just look around Google Maps for dimly lit ones and when inside choose the type of seat you want.
It’s a cafe rather than a bar but they have freshly fried donuts, a real nice and chill vibe, and sofas to sit close to each other. A favorite date place of mine, so don’t abuse it please!
