Okay, first of all, I am really confused, and constructive criticism is very much welcome. Please educate me.
*To recap/everyone’s knowledge, I am residing in the Philippines and I have a family registration (Koseki Tohon) in Japan. We recently got it and also kept my old Japanese Passport.*
Having a Japanese passport is really a privilege but honestly, working in Japan is not an option for me hence residing permanently as I think I cannot sustain the cost of living. I really got the opportunity to get a Japanese Passport so that if I want to temporarily work or easily go to Japan (since my brother and my mother are there).
I am currently getting my Japanese Passport. But now what?
Is it still possible for me to reside in the Philippines when I have a Japanese Passport? What are the step-by-step and how do I legally stay longer in the Philippines? OR do I still need to get this legalized? What do I write for the Jumin-Hyo (Residency)?
Also, in terms of going to countries, I am really confused if I will be using my Japanese Passport and/or only use the Philippines Passport as a primary ID in the Philippines. Thank you

You don’t need to reside in Japan to maintain Japanese citizenship and thus having a passport. If you have your passport, you can keep it and renew it at the Japan Embassy (I am not sure but I am pretty sure there is one in the Philippines).

Were you forced to renounce your Philippines citizenship in order to get the Japanese passport? It doesn’t sound like you were, so your citizenship in the Philippines will not be impacted at all.

Use the Japanese passport for entering and exiting Japan. Use your Philippines passport for entering and exiting the Philippines. If going to a third country, use the passport with the most advantageous visa waiver agreement. Yes, this means carry both when you travel internationally.
