I’m a Southeast Asian citizen working in Japan. I’m planning to go to taiwan next month to visit my friend. I already have an approved ROC travel authorization certificate from taiwan’s government website. as I search through the internet, I encounter some cases where the check in person isn’t familiar with the certificate. So I want to make sure how it is in Fukuoka as it is not a big international airport like Narita or Haneda. If they didn’t, can I pull a karen move and have them to call the manager?

You’ll be fine. Fukuoka is still a busy international airport with 6 daily flights to Taiwan. Plus, you won’t be the first to use that certificate and the check in staff will know what to do.
Fukuoka is a major airport, they will know about these things.
Are you talking about the frequent traveller thing that lets you skip immigration lines in Taiwan? You don’t even need to show that one in Fukuoka as it’s for after arrival in Taiwan. Anyway as others said, its an international airport and there are like 3-4 daily flights to Taiwan from it, they surely know all the stuff about needed paperwork.
