Applied for Rakuten CC but haven’t received full 5,000 points

I was able to get the first 2,000 for signing up, but I haven’t received the 3,000 users get for using the card for the first time despite having used it already. Was it a mistake that I used it via Rakuten Pay instead of directly using the credit card when I used it for the first time?
