Since the COVID shots are only given by certain clinics, I’d start by using the online system to see what clinics can give you your appropriate vaccine and then call them to see if they can give you a flu shot as well during that appointment.
I recently had my COVID shot at Minatomirai Naika Clinic (Yokohama) and I did notice that they also had influenza vaccine advertised.
