Inspiration wanted for a trip to Japan with a toddler/ preschooler.

In the fall we ( husband, son and I) will go to Japan. Our area will be Tokyo Shizuoka Kyoto Osaka Hiroshima.
My husband and I went to Japan several times, together solo or in a group.
Only never with a kid whom is our responsibility…

So sadly hiking and soaking in onsen/sento a whole day are no option anymore.
Neither visiting a big amusement park like Disney or Universal. He doesn’t like to walk when we want to and loves to run away in crowds because he is convinced we will find him or keep up with him. (Nana couldn’t keep up with his pace and he was upset for over two months)

We like the citylife and the country side.
I really liked to take strolls at night and find places to have a midnight snack. Run in to a temple or a amusement park. I have the special ability to run in to things I was not looking for but really happy to find. Example : I run in to a super potato in Nagoya while looking for an arcade.

I am a seamstress (fabric collector). Tomato Nipori is one of my weak spots and looking for handcraft/fabric stores is a thing I like to do. Just like finding second hand shops for mostly Nintendo related games memorabilia. We like to grow our collection of stuff, only we realise it will be quite akward to tell our kid :You can not buy everything you like what you see in the store.
We would like some advice what to do with a +/-5 year old at that time.

Things we consider to do are:

Visiting Nara. And watch deers getting feed senbei. Only watch not the feeding self.

Taking the train with seaview to Izu peninsula.

Visiting the Pokémon cafe in Tokyo.

Having a lunch at a garbage disposal( Musashino)

Things we are looking for:

Fun activities for “all” ages (30+ and -5)

Dekotora meet up ?

Places to stay with a kid.

Small theme park? Like J-world

We are not completely sure yet how we will travel around. Is a X-days japanese railway pass will to the trick or maybe one of those local/regional passes. We have Suika for in the city. Maybe we will hire a car, are there rules for transportation a kid by car in Japan? Like a boosterseat or something ?
