Itinerary help – Tokyo -> Mt. Fuji -> Hakone -> Kyoto

Hi, I’m helping my husband and 20 y.o. son plan a “once-in-a-lifetime” trip (but still with a budget) as our son is legally blind and wants to see so many parts of Japan before his vision is all gone. They are starting in Tokyo, but the part we’re struggling to find an efficient way to experience is the following:

\- start = Tokyo (Shinjuku)
\- want to see A = Arakurayam Sengen Park (esp. the Chureito pagoda), Saiko Iyashi-no-sato village, Oshino Hakkai all near Mt. Fuji
\- want to see B = Hakone – visit the public hotspring, stay in a traditional Ryokan, take the Ropeway, walk around nature, two nights
\- end (this part of trip) = Kyoto

Husband’s current thought is: DayTrip with tour company to see A (round trip from Tokyo), then next day do the Romancecar train to Hakone for two nights (time to relax) then on to Kyoto.

So my question is what is the most efficient way to do this? Is there a day trip or tour that goes Tokyo – A – B without them having to go back to Tokyo in between? or is there some other way? Can they do a day trip and then not get back on the tour bus to Tokyo and instead take the bus/train to Hakone? I’m looking for the least stressful/most enjoyable way for them to do this.
