13 day Japan itinerary

Hello, I am going with a group of friends to Japan in a few weeks (we are going in the month of June). If I could have some input on my itinerary that would be great! Any advice would be very helpful.

What I am generally concerned about is the weather (June will be quite rainy from what I hear) and whether it is too crazy (we are a group of 4 graduate students), and if there are any additional recommendations to do at certain cities.

Thank you!
