My wife(22F) and I (24M) are heading to Japan at the end of August and I feel like I have a good grasp on things, but I figured it can't hurt to run our rough plan through some opinions.
This is intentionally a broad itinerary so that we can make decisions on how much to do or where to go on a whim. Harry Potter day is pretty locked in on the ticketed things but otherwise I tried to geographically group things and research fun options so that we can just run with things and make decisions on the go.

Sunday is NOT intended to be all of those things, just make calls when we reach odaiba (small worlds is the current frontrunner)
Kyoto days are intended to do the first thing each day and the other things are intended to move around pretty freely. Thursday second half is intended to be a wander and shop day.
Day 1 evening is planned to be a get out and wander as we feel up to it, I generally do well off a plane especially crossing the Pacific, but we will only do what we feel up to.
We really appreciate any advice and suggestions. I might include some of our more specific shopping wants for suggestions but I'm confident in our ability to wander and find things.
