Ueno park, the spacious area with greenery and fresh brightens up your mood
Shinjuku Gyoen Park (sp)
I love Hibiya park ; it has lots of different areas, plenty of seating, easy to access, and never super crowded in my experience.

Showa kinen park(Tachikawa area: JR Chuo Line) is really great. Huge open field, 2 massive playgrounds for kids with food stalls, peddle boats, disc golf course, horse shoes, croquette, soccer/basket ball court, BBQ area, bicycle rental with expansive bicycle riding paths to traverse the park, old japanese house/farm field thing, cafe with building designed by a famous architect has good spaghetti/coffee, tons of greenery/flowers.
Overall it is hands down one of the best parks to spend the day in Tokyo.
