Why does Kyoto and Tokyo have different kanji and not just rearrange the kanji letters

I have been learning Japanese and found it strange that even though the hiragana can be rearranged for "to" and "kyo" but not in kanji where they use different figure for "to" in both cases.
Tokyo: 東京
Kyoto: 京都
