I am applying for a CoE for a second time. The first time it was few years ago for a 12 months student visa. Everything went fine. Now it will be for a work visa for a big company that will be hiring me.
As my contract depends on my ability to get a visa, and I have other application for jobs in my current country, I wonder what are the odds that my application for CoE get rejected? What are the usual reasons for a CoE application rejection?

Can it be rejected? Sure
Will it be rejected? I dunno. You haven’t provided any details about yourself or the position other than it being a big company. My instincts say though that a big company isn’t going to waste their time (and yours) by applying for a visa for a candidate that is unlikely to get it.
