My partner and I are trying to plan a trip for snowboarding. When we planned the trip train timetables showed it was possible to get from Kutchan Station near Niseko down to Hakuba on the same day (a long-ass travel day but that’s okay! getting in sometime around 9pm) in fact, I can plan for THIS Saturday and see the trains running smoothly from Kutchan to Shin-Hakodate-Hokuto, then shinkansen down to Tokyo etc. etc.
But if I check even two weeks from now, the Saturday timetable shows me unable to depart Kutchan before midday, meaning we can’t get to Hakuba on the same day.

Surely the trains stick to a similar timetable regardless of the week, right? The only thing I can find on the JR website is additional trains being added, none removed. Is it just a quirk of the timetable or should I be re-planning my holiday to include another stopover?

Where did you search ? I did on Japantravel by Navitime for December 24 and say you can train at 6:22 and takes total of 11h52 and total of 6 train.
Train schedule can change, but usually not week by week, but at specific times of the year. There can also be some seasonal trains, but that should not be the case for this.
