In the game I am playing, one character often says ぬしさま, and the translation text says this is “master.” There was no subtext or original text option so I couldn’t be sure if it was indeed ぬしさま. I only knew ごしうじんさま as “master,” so what is the difference between them and when should I use one compared to the other?

The translation looks correct. Actually ぬしさま(主様) and ごしゅじんさま(御主人様 ) have almost the same kanji with a different reading. The difference being the honorifc 御 and 人, which changes the kanji reading from kun-yomi to on-yomi.
