Did you register a new address via a ten in todoke? AFAIK, city halls track residence statuses which is all accessible by immigration. If you only moved out and are still registered on your partner’s address, then I don’t think they will know.
As long as you keep registered in the same address it should be fine. If that’s unavoidable, I believe he can write a letter/get a document (?) to explain the situation. The city hall won’t contact the immigration (in my experience).
