Hello! My wife and I will be spending our first anniversary in Japan, arriving on April 5, at 3:55 p.m. (Haneda), and leaving on April 11, at 11:00 a.m. (Haneda).

We will be staying at the Cerulean Tower Tokyu Hotel from April 5-9, and then from April 10-11, leaving one night free for a (potential) trip to Kyoto (April 9-10).
The following is my proposed itinerary, and any suggestions and tips will be very much appreciated. This is our first trip to Japan, and as with every trip, we treat is as potentially our last. Thus, we always strive to find a balance between catching the major sights, and delving a bit deeper into the places we visit.

More than anything, we’d appreciate any indications as to whether:
1. Is it best to stay for the full length of our trip exploring Tokyo.
2. If we should book a Ryokan for a one night stay in Kyoto, or if it would only be worth it for a longer stay.
3. If we should save one day for DisneySea. We are major Disney fans, but we wouldn’t usually take one day to visit a Disney Park anywhere else (Paris, Hong Kong, etc.). However, we understand that DisneySea is a very unique experience, which we wouldn’t otherwise find in Orlando or Anaheim.

with such a short trip just stay in Tokyo.
I would only do Tokyo for a short trip like this. If you want to have the ryokan experience and add a onsen to it, check for a trip to Hakone or Kawaguchiko.
I would personally recommend Kyoto + Nara + Osaka over just Tokyo
But yeah for 6 days if you’re in Tokyo, I would mostly stay there.
You will not be bored!
