I’m freaking out because my flight is in two days and my COE hasn’t arrived. In essence, my home university scanned and sent me the digital files but the originals got lost in the mail and still haven’t arrived. I already have a visa because the embassy let me apply with a copy. Will I have trouble upon landing? I’m so stressed and I don’t know what to do.

You can’t land with any copy. The COE is what you use to get the visa stamped in your passport from your nearest Japanese consulate/embassy. Cannot be used to enter Japan digital or original.
To further eloborate the COE just proves you are Eligible to come to Japan. You need your local Japanese embassy/consulate to then process that into your landing permission which is the visa that will be attached to your passport. Once in Japan at the airport that landing permission will be further processed into your residence card.
