I’m pretty sure the answer is no but just wanted to ask just in case. Basically I tend to go to work one way (all JR) but for train crowdedness reasons, like to take a different route (all metro) back home. Just wondered would it be possible?
There are some corner-cases which permit travel on different lines for a certain short distance, e.g. for the Seibu Shinjuku Line between Takadanobaba and Shinjuku on both Seibu and JR lines, but AFAIK that’s all.

No; you’d need two separate passes.
