I used my credit card via Apple Wallet to add funds to my Suica. I got a notification from my credit card that the transaction went through but the Suica card went to “updating balance” and was stuck there for ~15 minutes. I restarted my watch hoping it would solve the issue but now it shows the old balance with no sort of “updating” or pending anything. Like I just lost the money from the transaction. Anyone encounter this before?

Just take it to a nearby station and ask at the booth, they can do all kinds of magic with their scanny machines attached to Pentium 486s that have been meticulously maintained since the 90s.
Check your credit card transaction history for Suica charges.
If the Suica wasn’t charged and there is a pending transaction on your credit card, go to the nearest JR station and ask for assistance.
I had the same issue – but the charge on my card kept on getting refunded, so no money was lost.
I transferred the card back to my phone and tried again and it worked. For some reason topping up on my watch was a bit flaky. Note that it will take some time to transfer the suica card back and forth between your phone and watch, so plan it in advance
