Tanakaya in Mejiro carries all sorts of good rums.
And for Canadians – they occasionally have Lamb’s Navy Rum if you want a bit of nostalgia.
Oh, and Bar King Rum in Ikebukuro has literally hundreds to choose from.
Try to find some at a mega Donki
This bar has a huge selection:
Bar Rumbullion
It’s in Machida. There was (it’s been a few years since I’ve been as I moved away and recently moved back) a liquor store above it that had a wide selection of rums.
Shinanoya has plenty of nice indy bottling rum options. There are many locations, including Shibuya and Shinjuku.
Liquors Hasegawa in Yaesu, over 100 different kinds of rum, definitely seen Kraken there
Yamaya Ikebukuro East should have you sorted!

Shinanoya (in Setagaya or Shibuya) has the Kraken. I don’t remember seeing Baron Samedi though.
