In the US my go to website was Swappa, great place to find used phones for a great value, is there anything like that in Japan? Where are some places that tech/space enthusiasts gather in Japanese on the internet?

Yahoo auction and mercari are auctions or flea markets. However, the risk of fraud and defective products exists. If you do not understand native Japanese, you may end up buying cheap items that many Japanese would not buy, which are listed by Chinese scammers in slightly strange Japanese.
Janpara and Iosys are stores specializing in used digital gadgets. They check the goods and sell them with a short warranty. They are more expensive than auctions, but you can trust them for that.
Dospara is another decent source. Picked up a great condition iPhone SE2 recently at a good enough price.

Not sure if you’re looking for physical stores, but there’s a small shotengai in Akihabara that specializes in phones. It’s next to the JR tracks, south of the station before the river. There’s also a used electronics store next door to that, but the owner changed so I’m not sure if the prices are still good.
