I had to cancel my planned day trip to Fujikyu Highland and am now looking to fill my last afternoon in Tokyo. Here’s what I have done so far:

How about some crazy expensive blowout sushi lunch?
Or a cocktail at some expensive swanky hotel at the bar?
Or day drink in Okachimachi at one of those outdoor restaurants near/under the tracks?
What about Odaiba?
Climb Mt. Takao?
Pop over to Yokohama? Or maybe even Kamakura.
You can always just go for a wander – just walking between neighbourhoods in Tokyo is fun, IMO. Around Nakano/Koenji, around Shimokitazawa, or just around some of the central Tokyo areas (say, Kanda or somewhere).
Check out what art exhibitions are on – sometimes there’s really crazy stuff on at, say, the Mori Art Museum.
Kichijoji or shimokitazawa, or both!
Meguro Parasitological Museum. And a wander up the canal with stops for coffee and food.
Yokohama day trip. See the Minato Mirai, grab lunch at a local iekei ramen place and take the train back.
Water Bus along the Sumida River from / to Asakusa. Went to Hama Rikyu garden myself on way to Odaiba (realise you may not to want that full trip). A number of destination possibilities including short return journeys to Asakusa.
If you can’t go to Fujikyu, how about the amusement park next to Tokyo Dome or the Hanayashiki amusement park in Asakusa? Hanayashiki has the oldest roller coaster in Japan which is scary in a different way because it is so rickety.
