Suppose I live near station B in Japan, where express and rapid trains don’t stop. Sometimes, it seems faster to take a local train back to station A and then catch a rapid or express train to station C without stopping at B. I’m wondering if this is legal? Also, does anyone know of any apps that can help me find the absolute fastest route for my commute? Google Maps doesn’t seem to account for this. Thanks!

It’s no problem, a lot of commuters do this.
I use this site: https://world.jorudan.co.jp/mln/en/
No site will provide you with the route combination you are looking for, you’ll just have to work it out yourself.
Navitime, Jorudan, Yahoo Maps I think all have these sort so features. Google sucks but it’s developed by Californians so go figure, they probably drive everywhere.
Not sure if technically illegal, but It’s against the rules of the train companies (unless you exit once and pay again to enter), so I doubt any apps would support that type of thing
If you don’t tap out and back in at station A, it’s considered a non-payment of fare. Navitime excludes routes like this because of that reason unless the rail company explicitly requests them to. I won’t link it since it’s a blog post from their developers, but search: あなたも気づかずに不正乗車をしてるかも?鉄道のルール違反「折り返し乗車」
