Yeah, did it before on a quick flight to Korea. I had a photo in my phone, immigration on exit gave me a short speech not to forget it again, and on return, a similar (but longer) speech away from the main immigration window. Basically as long as you have a passport its OK*, but they will ask questions and stuff.
*Also might depend on your residence status.
tl;dr: don’t forget your card.
I had to go to the convenience store (in the airport), buy a 収入印紙 for 3000yen, then fill out a form at immigration. They stamped my passport with a landing permission stamp, and had me fill out the embark slip, and that was that.
